One of the biggest setbacks that one can encounter during this time series design is that of the method of data collection.

That is to sya that the way or the manner in which the data is collected may have to be changed which can create discrepancies.

Also, this form of design functions on the assumptive power that trends will remain stable, when that isn't the case always.

There are methods that need to be incorporated to explain the many fluctuations that do happen in this design which can complicate the process.
