Yes, I believe that the employer has religious autonomy to run the company without their faith being coerced by the government in this manner,or the mandate in favor of promoting woman's health should Trump the religious employer's right.

Because, employers are not break the religious faith by coerced.Employees has right to put thought and beliefs into action,and according to Affordable care act- it increases women's access to wide range of contraceptive,so employees has to choice options to decrease unintended pregnancy without their religious objection.

If employer coerced thier faith, employer cannot run out the company, because employees has right to block by courts and also employer has right if they have religious objection.

So, without break employees faith by pressure or any way, employer can run the company by their religious autonomy.
