There are many limitations that have been observed in Edman degradation for peptides sequencing. Edman Sequencing has been improved very slowly over the last few years. This method is still limited to proteins without blocked N-termini. Pre-treatment has to be done on peptides to purify them before sequencing.

These all the drawbacks can be easily removed with the help of mass spectrometry. As well as the sequencing sensitivity can be highly increased with the help of mass spectormetry.
