Some major differences are -

1. Stratosphere is found between troposphere and mesosphere whereas thermosphere is found between mesosphere and exosphere.

2. Stratosphere comprise of about 20%of the mass of the atmosphere. Ozone is the prominent and characteristic gas found in the Stratosphere. Clouds and weather phenomenon are not found in this layer.

Thermosphere has oxygen and nitrogen in the lower part whereas atomic oxygen is the dominant gas in the upper layer.
