If there are low levels of decomposition in the crops, it could lead to the multiply of soil borne pathogens. Low level of decomposition could be accomplished by having more acid soils.

The pathogen level in residual waste would increase with readily available organic matter like alcohol, sugars and organic acids, but no so much with complex compounds like cellulose and lignin. High levels of humidity also would create proper scenarios for more pathogenic organisms.

The pathogen level is the most important variable in the QMRAs, because is the principal variable in which the analysis takes place. The removal of pathogens will take place according to an analysis (monitoring the removal of indicator organisms or by using process models published), and the backbone of this analysis is this pathogen level.
