In DNA-DNA hybridization, the DNA of one organism is labeled and mixed with the unlabeled DNA to be compared against. DNA strands are allowed to dissociate and renewal forming hybrid double-stranded DNA. Similar DNA will only dissociate at higher temperature where as dissimilar will dissoaciate at lower temperature.These process are done with in the column where the single stranded DNA will be washed off first. The temperature at which the singlestranded DNA comes out,corresponds the similarity between the organisms.
It cannot be be used for the closely related species as the measure differences between orthologous sequences between organisms is masks the hybridization of paralogous sequences of the organism's genome
