The molecule that is functionally homologous to the Cas9 component of the CRISPR system is Argonuate.

The Argonuate used in the RNA interference based technology for the modulation of a gene expression at a post-transcriptional level. It  binds to the one strand of dsRNA (used in RNAi), whereas the other strand displaced. This protein-RNA complex called RISC which surveys for long RNAs that can pair with the ssRNA (guide RNA) bound to the Argonuate. The Argonuate posseses RNAse H like activity that cleaves dsRNA (that is formed by pairing).

This is similar to the way the Cas9 in the CRISPR binds to the genomic target to be modified (at pre-transcription level) , and has an endonuclease activity that cuts both the DNA strand at specific point.
