The molecular weight makers allow us to prdict the size of the fragment for which the band is seen. The molecular marker have different size fragments that are known and since there is no way to determine the size of the band that appears on the gel, these markers can be used as a standard to estimate the size of the new band based on how far it has moved from the wells.
