Parasites and eukaryotes are closely related when compared with bacteria and eukaryotes. The drugs affect the receptor binding sites of both parasites as well as eukaryotes whereas the antibiotics affect chemical side chains only present in the bacteria. For example the penicillin antibiotic affects the peptidoglycan layer of the bacterial species. This peptidoglycan layer forms the cell wall for bacteria. Eukaryotes lack this peptidoglycan layer and hence penicillin won't affect eukaryotic cells and hence affect only bacterial cells and due to this there will be no side effects.
