You are studying the non-coding RNA produced in a human cell line in response to exposure to SARSCoV-2. You want to use RNA-seq technology to quantify the amount and identity of all of the non-coding RNA that are transcribed in the immediate 12 hours after exposure to cosmic rays. Design an experiment that would allow you to do this. Please justify/explain

Answer #1

An experiment to detect the ncRNA that are produced after 12hrs of SARSCoV-2 infection:

1. Infect the cells with the virus and incubate them for 12hrs.

2. After 12hrs harvest the cells and isolate the whole RNA pool of the cells.

3. Send the RNA pool obtained after 12hrs for RNA-Seq and a data of the whole RNA in the cell can be known.

4. Detect the pri-miRNA, pre-miRNA and miRNA sequences by analysing the data in the miRDeep bioinformatics tool.

5. Once this miRNA information is known we can then study the other ncRNA from that pool by dividing each of them based on specific characteristics such as for siRNA, one can use the RNA that are exactly complementary to the mRNA of the virus and help in destruction of virus.

In this way one can identify the ncRNA of the cells released after infection by virus.
