“Next generation RNA sequencing (RNA-Seq) has transformed our ability to explore the bacterial transcriptome and is leading to new RNA discoveries”. Discuss.

Homework Answers

Answer #1

Main goal of RNA SEQUENCING :

Goal of RNA-Seq is :

  • identify alternative splicing events
  • test if they differ between conditions
  • Long-read sequencing captures the full transcript thereby minimizes many of issues in estimating isoform abundance, like ambiguous read mapping.

(read means sequence of a cluster that is obtained after the end of the sequencing process)

GENERAL ASPECTS OF RNA-Seq

Major considerations include :

(1) how to capture RNA molecules of interest;

(2) how to convert RNA to double-stranded cDNAs with defined size ranges;

(3) how to place adapter sequences on the cDNA ends for amplification and sequencing.

These are discussed in the following sections.

  • Selection of Poly(A) + Transcripts
  • rRNA Depletion

  • Fragmentation

  • Adapters and Directionality

  • Amplification and Molecular Labels

Question: Next generation sequencing (NGS) has been instrumental in our every-expanding pursuit of genomic knowledge. Reverse transcriptase is an enzyme uses mRNA as a template and in the presence of dNTP's makes a complimentary DNA (cDNA, still technically not a violation of the central dogma) Part A. if i engrafted all RNA's from a cell then purified the spliced and poly-adenylated mRNA, could i use reverse transcriptase and illumine sequencing. Explain your answer Part B. If I wanted to compare...

Your new <$1 million grant has afforded you the ability to isolate DNA from bacterial cells. You want to estimate how much DNA is present in your sample. You use 30 µL of sample, add 270 µL of buffer, and receive an A260 of 0.40 and A280 of 0.25. (You can use whichever method you prefer on (a) and (b), but be consistent for both. a. (2 pt) Assuming the sample was pure, about how much double-stranded DNA was present...
